Modifying cart/checkout to handle customized products?

On my site, we offer our customers the ability to customize a product with a fair number of options presented as checkboxes, as well as a field where they can make special requests. Obviously, special requests will need to be handled manually, but I'd like to find a way to have customized products (without any special requests) be processed and paid for just like normal products in the catalog. I've resigned myself to RTFS (Reading The Fine Source) until I understand how the system works, but if anyone could point me towards some documentation on how it works, I'd be appreciative. Thanks in advance!
