I presume you checked your images after any processing (cropping, sizing, etc.) and before uploading them? Do they show correctly if you access them directly from your browser (not through your store)? Do you use a tablet or phone to edit/maintain your site that rotates the display for you (portrait/landscape mode)? The only other thing I can think of this that either your server or your browser is infected with some sort of malware that flips or rotates images (I've never heard of such a thing, but I suppose it's possible).
