Do you have the Downloads Controller v5.3 or something loaded? If so, you need to configure that for your payment methods for which ones you want automated and which you want to confirm, ie Check/Money Order. I believe this is in the Features section. v5.3 is the newest version for MS1 or any snapshot that has the new payment orders_status definitions in it.
