Problem with Categories displaying products wrong

I have done several modifications but I have just come to realize this issue.

 

Layout as follows (3 Levels)

 

Main Category 1 > Sub Category A >

 

Sub Category 1A

Sub Category 2A

etc....

 

Main Category 2 > Sub Category B >

 

Sub Category 1B

Sub Category 2B

etc...

 

Issue:

 

Under Sub Category 1A listed is 5 products, 2A 5 products, 1B 5 products and 2B 5 products.

 

Using the same products in Sub Category 1A , 2A, 1B and 2B you select Main Category 2 and it displays same 20 products.

 

Basically any Category you select it displays all the products from any other category with no sub category folders.

 

 

Hopefully someone here can understand the issue and provide assistance as I'm on a very tight time schedule and can't spend too much time solving this.
