Ultimate SEO and index.php

I'm trying to get the Ultimate SEO URLs to work on a store. Problem is, this store doesn't use the standard index.php - the contents of that file were moved to "main.php" with the corresponding changes made to includes/filenames.php and /includes/languages/english/

 

The new index.php file is just a couple images and links. Trouble is, SEO seems to be trying to use it, rather than main.php, to generate the pages. Where do I edit to make it use the main.php file instead?
