The url is actual www.abc.com/shop/store if that is where it is installed. And, yes, it can make a difference due to the levels and url lengths involved. Your pages can get ranked well for such a setup but it takes more work. And unless there is a valid reason for it to be buried lke that, which there usually isn't, it should be moved to the root directory.

The shop and store parts of the url are directories (folders) on the server. So your shop is located in the store directory which is located in the shop directory which is located in the public_thml directory. There's no difference to the search engines other than what I mentioned. But customers going to yourdomain.com/shop/store will wonder what is at yourdomain.com/shop and even yourdomain.com. If a page doesn't load for those url's, it gives the impression to some web surfers that something is being hidden or they may just remember yourdomain.com and when they come back, can't figure out why your shop won't load. So, all-in-all, the shop will work better if it is in the root.
