If there are good freeware programs that would be great but I am also willing to purchase a program if it would be substantially better. Thank you for your input.

BeYond Compare is an excellent choice for comparing entire folders and files and then merging in the differences or saving the differences to a separate folder keeping the osCommerce folder structure intact.
