you can remove this message in catalog/includes/header.php ... just comment out this:

// check if the configure.php file is writeable
 if (WARN_CONFIG_WRITEABLE == 'true') {
if ( (file_exists(dirname($HTTP_SERVER_VARS['SCRIPT_FILENAME']) . '/includes/configure.php')) && (is_writeable(dirname($HTTP_SERVER_VARS['SCRIPT_FILENAME']) . '/includes/configure.php')) ) {
  $messageStack->add('header', WARNING_CONFIG_FILE_WRITEABLE, 'warning');
}
}

so change it to:

/*
// check if the configure.php file is writeable
 if (WARN_CONFIG_WRITEABLE == 'true') {
if ( (file_exists(dirname($HTTP_SERVER_VARS['SCRIPT_FILENAME']) . '/includes/configure.php')) && (is_writeable(dirname($HTTP_SERVER_VARS['SCRIPT_FILENAME']) . '/includes/configure.php')) ) {
  $messageStack->add('header', WARNING_CONFIG_FILE_WRITEABLE, 'warning');
}
}
*/

But why would you want to get rid of this...its obviously picking up that the file is writeable....might need to have another look into your FTP...
