Whilst this at first sounds a little strange, you can use it to assign each product to a particular vendor and set up each vendor to have their own shipping methods and costs. To have the free shipping module on a per product basis you could set up one of your vendors to be a free shipping vendor; a free shipping module is included in the contribution package. Unfortunately my skills do not extend to knowing how to put a direct link to the relevant contribution, but i believe it would work for what you need so is probably worth a look. If you are like me it does appear a little dautning, but the installation instructions provided are comprehensive and I was able to install it without any major mishaps despite numerous other contributions already added to my store.
