Random JS Toolkit hacking sites

Wondering if anyone had any experience with this or knows how to prevent it?

I noted:

"vast majority of affected systems are initially accessed using SSH with no indications of brute force or exploitation of the underlying service."

 

I've only used SSH to view my server usage. How can one further protect their site using this?
