Where to find files that control website alignment?

I've tried posting a few requests here before, but with no success. I'm new to PHP generally and OS Commerce in particular, but finding my way. As I learn more, I hope to be able to give back some info.

 

I've been doing some gentle mods to my site and have changed the content of the right and left columns, together with some body text. Right now, the left column aligns to the top correctly, but there's what looks like a couple of page breaks <br> on the right column and it aligns to the bottom. It's only a small thing and seems to move around as I add and remove products from the "new this month" section. There's also a gap between the header text and the beginning of the "Welcome Guest" text.

 

Is there a file I can go to to control the alignment of the includes?
