Moved Site and Now 719 URLs not found......

I have recently moved my site from the oscommerce/catalog folder to the root and when I changed my ssl cert from a shared to my own it changed alot of my URLs and when I look at the webmaster tools in google it shows 719 URLs not found. Is there a way to make search engines stop seeing those pages that are no longer there? My page rank has also gone down.... I am pretty new to this whole search engine thing and need some help.

 

I have in the past few months added

Ultimate SEO URLs,

Header Tags

Dynamic Sitemap

Google Sitemap

A geotrust SSL cert (instead of shared)

 

Any maybe more I dont remember all of them.... Anyways, My page rank went from a 2 to a 1 and I am not getting any more orders than I did before. I am getting a little worried about my traffic and orders not increasing. I was wondering if anyone would maybe tell me why.

 

Also does it hurt your page rank to have your website link in your signatures in forums that have to pagerank? Do those links count? Thanks for any help. Any feedback on my site would help.
