Once downloaded, install a fresh oscommerce site on your local server then use a file compare tool to compare the backup directory and the new installation directory (WinMerge is a decent file compare tool for windows). Then it is unfortunately the case of individually copying parts of code from the backup to the new site. WinMerge makes this slightly less painful but you should still only copy small sections of code, and test the site each regularly, to ensure you haven't copied the original problem! Generally not a good idea. Try creating a new database and switch your shop to use it. If the problem goes away, you've cut the possible causes down in half.
