What is it that you are trying to do with your subcategories? Your Admin Module controls where your items are placed (sub categories etc..)

Index.php shows the front page, category pages and sub category pages. With that said, what page you edit will depend on what you want to do. If you are talking about layout.

 

If you want to know how to add subcategories and sort the order they appear in, images for them etc. you do that in admin where you add categories. You click the icon folder next to the main category name where you want to have sub categories. That will put you inside the main category, then you just create sub categories the same way you did the main ones.
