Depending on your site and your needs there are a whole bunch of different ways to do it but I can tell you now, osCommerce is easier to use as a stand alone website than to try and take it apart and only use certain parts of it. You could always just get it to look like your store then link to it if you are uncertain how to really merge the two together or do not want to use osCommerce as the base of your site.
