do you mean your store is located in www.mydomain.com/shop and you want it to be www.mydomain.com

If so you need to move all files from /shop into the root folder and change your /includes/configure.php and admin/includes/configure.php appropriately to reflect the new folder structure.

When you uploaded your files you uploaded them to the public_html/shop directory what you need to do is upload your files to the public_html directory (the root) and then change your two configure.php files to reflect the new location.

includes/configure.php

admin/includes/configure.php
