Is there anyway to make my store look like my site?

Here's my site, I was wondering if I could change the box attributes to house the links on my website, with the buttons and they entire layout. Is this possible?

Yes, you can make an oscommerce shop look like any other site. But if you don't have a template for your main site, then it will be a difficult job if you are not familiar with making such changes to the shop.

The first section I choose to modify was the simplest in my opinion which is the header, It was pretty easy so far. check it out :) I just hope I didn't corrupt any data or make it harder to navigate.

If you guys look, the only page that is messed up is the index page, why is that? why is it too long?

The page is as long as it needs to be. You have a lot more information on the home page so it will be longer than the others.
