Override Modules in Template?

I am customizing a template and have re-written boxes.tpl.php completely. Modified all the code within the template directories to use the new methods.

 

BUT files from /includes/modules is being called that depends on the standard boxes.tpl.php code (specifically product_listing.php, but I imagine that other will be hit if I get far enough to test everything!)

 

So, can I override those files and keep all of my changes confined to my template directory?

 

Tried putting a product_listing.php in template_name/mainpage_modules but it didn't work!
