I think the template/css/main_page.tpl.php file is overriding the header.php file. I'm not sure how to change the main_page.tpl.php file to get the same results? If I'm on the right track that is. You are adding a table at the beginning of your code (start of header.php) and closing the table at the end of your code (footer.php). If you have not edited those two files to achieve what you want, then you are not doing it correctly.
