Problems w/More then 2 Boxes

Hi;

 

I'm having a problem with the shipping side of things. I'm running Milestone 2 and if I add 5 items to my cart it only shows 2 packages when I go to checkout.

 

It seems that anything over two items will always show up as 2. As a result this is messing up my shipping calculations.

 

Any ideas on what could cause this?
