locating files http vs https dir when new ss insta

I am performing a new installation w/ ssl. First I need to upload the required files. Before I did not have ssl available and it was simple, I just put them up in http://www.mysite.com/ since I wanted the catalog at root.

 

Now I want to do a similar installation, but this time I have ssl and a certificate available.

 

my host provides 2 different folders now:

 

usr/www/users/me/public_html/mysite/

usr/wwws/users/me/public_ssl/mysite/ -- secure area

 

So which files do I put in the regular directory, and which in the secure one? Do *ALL* the files, ALL the catalog files, or some of the catalog files need to go to the secure one?
